สระมรกตเกิดจากธารน้ำอุ่นในผืนป่าที่ราบต่ำภาคใต้ น้ำใสสีเขียวมรกตที่เห็นเกิดจากแร่ธาตุและสารละลายแคลเซียมคาร์บอเนตที่สะสมตัวอยู่ในน้ำ ประกอบกับแสงแดดที่ตกกระทบลงมา ทำให้สีของสระเปลี่ยนไปตามเวลาและสภาพอากาศ (ส่วนใหญ่จะเห็นเป็นสีเขียวมรกตหรือสีฟ้าคราม) พื้นที่โดยรอบเป็นป่าดิบชื้นที่อุดมสมบูรณ์ เต็มไปด้วยพรรณไม้หายากและเป็นแหล่งดูนกที่สำคัญ เช่น นกแต้วแล้วท้องดำ
